Dragon Seeds is my all time favorite followed by Super Mario RPG, Super Mario World, Super Mario Bros., Chip and Dale's Rescue Adventure, Azure Dreams, and Super Scope 6.

I have to say my all time favorite is Chrono Trigger, followed closely by the American FF3, simply because I grew up playing those two games, I used to see how fast I could get through the game, getting as many items and characters as possible in FF3/6 Title: Space Invaders!
